I have a different memory question about Matt.
How does he know that HRG kidnaped him at all? In previous episodes, all he remembered about that day was seeing the Haitian in the bar before blacking out for a day.
So to summarize:
Matt is aware that he could read minds
before his abduction. (As a side note, he doesn't appear to be aware that his power was manifesting as early as six months ago.) We know this because had that been wiped from his mind, he would not have remembered particulars about his first encounter with Audrey where she learns about his mind reading nor would he have been able to have all that wonderful sex with his wife after being returned home without freaking out about suddenly being able to read minds for the "first time". If I remember correctly, Matt also says in a previous episode that his power went out of control after his lost day, which at the very least is what he is blaming HRG and crew for. Likely, given everything else he's learned he's probably come to believe that HRG and crew are ultimately responsible for his ability pre-abduction as well.
He has Ted's word that Ted's powers started manifesting after Ted's abduction. Ted may or may not have started his powers prior, but the commonality Matt does see is the start of the
headaches which so far as Matt knows are connected. There is also the matter of the neck markings and a mysterious Haitian who sticks out in a crowd like a flaming trailer park resident.
So, Matt stumbles onto HRG and Claire via Peter. Peter appears to manifest a mind reading ability similar to Matt's own, which rightly sets off his alarms so he's already on the lookout for something Ted-related. And he's not disappointed (so to speak) when he gets a bunch of static similar to what he felt immediately before his abduction, which further sets off alarms. This connects, in his mind, HRG and Claire to his abduction. Claire strikes him as a conflicted 16 year old victim (despite her being transparent about hiding something), but his instincts immediately cause him to suspect HRG. Now comes the critical moment for Matt. He tails HRG and encounters the Haitian! He now has a full blown conspiracy cell, and his pushing of his powers manages to get the word Sylar out of HRG's mind to seal the deal. All he needs to do now is figure out who is the big boss. If he actually spent 2 weeks casing Primatech and observing HRG and/or the Haitian, it would seem likely that he would conclude based on said observations that HRG is the one in charge.
Lastly, HRG really didn't ease Matt's paranoia by being so smug during the raid. That was incredibly unsubtle in a "try and bust me, I dare you" sort of way.
