Man, I remember reading Mohinder and Nathan fics ages ago...
I was never wild about the pairing, but the stories were usually well written, so I didn't complain. There weren't (still aren't) many of them, though. Everyone was more "OMG BROYAY!" because Nathan/Peter is in like every scene they've ever had together ever, and this was before "Run!" aired, so no one was aware of the maelstrom of PUURRRR!11! that was about to be unleashed upon the shipping community when Sylar and Mohinder teamed up for their little roadtrip around America.
The pairing is interesting, I just can't find anything in canon that would point towards it. "Five Years Gone" doesn't count; that was really Sylar.

There's been some interesting Nathan/Mohinder fanfiction written, like Playing to Win by raihon (Warning: adult!). It's kind of a secret ship of mine.
Actually, even in a non-slashy way, I wish there were more Nathan/Mohinder interaction in canon, because I think they'd play off each other well. They seem like they'd have the classic soldier-versus-academic clash of personalities, or perhaps play the roles of general and strategist. Which is why I found it fairly plausible that they would be working together in "Five Years Gone," even though it wasn't really Nathan after all.
