Yep... the Haitian betraying Linderman's part of company only to work for Angela, who apparently is simultaneously cooperating with Linderman in the bomb plot, just goes to show that even though they run the same Company, they don't agree on everything... The heads of the company appears to cooperate only when they sees fit, but don't think much of working against each other when it serves their self interests... So I think the theory that different people in the Company wants different things to do with Sylar isn't implausible...

I think not only does the Company know that Sylar is alive, but that they had intended for Candace to be killed of by him. Its the only explanation that makes sense other then "they are idiots." Candace may be powerful, but you wouldn't put anyone alone with Sylar unless you had a team of armed guards with you too, or something.
On the other hand, they may have overestimated Candice's ability... I mean, it's dangerous to let someone without power to work with a hostile powerhouse, Sylar wouldn't hesitate to kill them to escape even if they don't have powers... Though Sylar may want to kill the special working with him, at least the special has the ability to defend him/herself... And to control someone that is very powerful on the physical realm (ex: telekinesis, cryokinesis, etc), you'd want someone that can manipulate the mind to prevent the prisoner from using these abilities in the first place (which, incidentally, is a type of power Sylar does not appears to have) to control them... Their best candidates we've seen so far to be still surviving would probably been Maury Parkman or the Haitian, but neither are available... So they are left with Candice, who could have easily fooled Sylar by using illusions to project a "false body" for Sylar to interact with, but apparently she wasn't as smart as the Company thinks...
