Starting With The Hiro Qoute Above.
As Seen In the Fiurst Episode Mohinder Steps On A Cockroach In His Fathers Apartment.
Maybe If Mohinder Never Stepped On This Bug none Of This Would HAve HAppened.

I don't think they're anything more important than just being a kind of side reference, just a bit of symbolism and whatnot added in. For example:

Sylar's little cockroach friend shows up everywhere in season one.. like you said, they may be part of some evil plan.
