Well, Daphne died because present Peter was there - it would never have happened. It didn't have anything to do with the shooting of Nathan.
After fPeter sent Parkman to Africa, the African painter commented that the future was changed and is not how he painted it anymore. Afterwards he destroyed the painting of Matt and Daphne as a happy couple and painted Daphne's death instead. That was before pPeter went to the future.
You are right that Daphne's death is a result of pPeter's presence in the future but it was fPeter who brought him there. So still all this stuff is the fault of fPeter's trying to change the past.

EDIT: I assumed that fPeter was under the impression that the time they'd taken pPeter to was exactly the time he had come from. He didn't comment on any changes, and seemed to feel completely at home there. Or was the just because the disclosure of the formula the Company was trying to hide resulted in pretty much exactly the same future that Nathan's disclosing of abilities did?
I'm puzzled about this, too. On the one hand fPeter says this was the future he was trying to prevent, on the other he admits to have already stepped on too many butterflies and explains that all this is due to the formula getting public in the past - but this doesn't have anything to do with the original reason for the future being a mess, as that was Nathan's speech.
My guess: after shooting Nathan fPeter has already "checked" if things have changed for the better so he was familiar with that future.
