Couldn't decide on an order, but here are my top 10:
Sylar, Daphne, Danko, Eden, Ted, Isaac, Claude, Angela, Zach, Adam

And honorable mentions:
Micah, Molly, Charlie, Mohinder (in season 1), Nathan, Luke, Monica, Linderman

My first impulse would have been to write "Sylar" in every entry from 1 to 10, but I don't think I have a flame shield durable enough for that. So after a few minutes of pondering, here's my (bandwidth-light) Top 5, five because I don't have that many favorites.

5. Noah: For someone without an ability he's pretty damned smart and able. Knows how to manipulate people, form strategies, and usually never seems fazed by anything. I disliked Noah at the beginning due to the Creepy Dad factor, but things are much different now.
4. Matt: for most improved ability and dangerous brushes with the Dark Side. I used to be annoyed whenever Matt was the focus of the show. As a simple mind-reader Matt can't really do anything, he's a simple accessory, never the do'er. With his following ability upgrades Matt has shown great improvement in usefulness and power, without having to obtain additional abilities. His ability is so different from the others (telekinesis, pyrokinesis, teleportation, etc) yet it is potentially the most dangerous one. Now he can be considered a power player as he can finally go on the offensive. He is one of the few people that may be able to face off against Sylar (although Sylar seems to be usually immune to psychic influences), providing he isn't caught off guard or otherwise distracted.
3. Daphne: Although I was really annoyed at her character when she was first introduced (come on, she stole the formula from Hiro!), her character really grew on me over time. Especially during the eclipse where we find out that she could only walk due to her ability, I felt extremely sorry for her. Her sarcastic and somewhat-hyper attitude is what really shines. Although I was extremely bummed when she was killed off (why?..), I was happy that she had by far the most satisfying and beautiful last moments before she passed.
2. Hiro and Ando: these guys are always together its impossible to think of them as separate characters. I am absolutely never bored when these two are on screen. Their crazy antics bring much needed comic relief in such a dark and serious show, while at the same time not being overly humorous to the point where you can't take them seriously. I admire Hiro's dedication to being a hero despite not using his ability (pre-Arthur'ed) for evil or mischief while Space-Time Manipulation would wreak total devastation in the wrong hands. The Heroes universe is very lucky that someone with that kind of dedication and goodness was gifted with the potential ability to rewrite history.
1. Surprise-surprise: Sylar. I love conflicted characters, and Sylar's brief role as a Hero simply reinforced that to new limits. Even Peter during his short-termed craze under the influence of Intuitive Aptitude could not even come close to being a villain. Whenever Sylar shows up on screen, you know your mind is going to be blown away by what's going to happen.

new to the board and kinda to heroes too...been watching on netflix like a madwoman for the past two weeks and now im all caught up :] my list:

1. Angela Petrelli - I have a thing for strong morally ambigious female characters I guess? I adore this character so much though, especially in Fugitives. She's so badass.

2. Noah Bennet - He's also a BAMF. And extra awesome points for not being a super.
3. Linderman - He was a great villain. I loved that he had healing as a power too. And the accent. And the pot pie...yeah, yay linders.
4. Adam Monroe - Sark ftw! Ah good memories of him and Mama Derevko...what was that about ambigious badass females? Erm, anyway, loved his char, loved the coffin scenes, wish we had more of him...
5. DL and Micah. Like both of these two about equally. DL was a great character with sweet powers. the was he killed linderman was bamf and he was a good papa. Micah is a sweet kid with sick powers. And he's living alone at age 13 fighting The Man. And crashing on Sylar's couch, LOL.
6. The Haitian. Because he's The Haitian. He pwns. Loved him since I first realized his name would forever be The Haitian.
7. Peter Petrelli - There are times that I hate him and times that I love him. He's got a great heart and is awesome eye candy but he sure can be whiny and dumb sometimes...
8. Niki/Jessica/Tracy - they're all badass awesome women and fun to watch. Loved the ice scene with tracy...
9. Nathan Petrelli - Like Peter its a love him hate him thing. He does good things sometimes but I just hate when he get's all hypocritical and self righteously sleazy. If you want to be a villain, fine, but dont tell yourself its all for the good of ______.
10. Daphne or Claude or Ando or Arthur. I have a hard time deciding there.

Sandra is another awesome character. I think it'd be funny if her and Angela ever met. They could bond over lying scheming husbands and being Haitian/Arthur-whammied xD
isaacisnotdead

MattGillan
1. Peter Petrelli - For me, he will always be the shows front runner, his power gives him the greatest responsibility.

2. Isaac Mendez - A helpful aid throughout the whole of season one and his decisions proved to be pivotal in saving the world.

3. Adam Monroe - He's lived through every emotion possibly and come out the other end wanting vengeance through brutality and destruction.

4. Claude Rains - The one and only teacher, who still remains unpredictable in his actions, to help or to ignore.

5. Ando Masahashi - Not only some comic relief but a very helpful aid and always there for morale support.

6. Sylar - He just wanted to be special and his wish was granted, but not without consequences with which he will eventually suffer for.

7. DL Hawkins - A character uncertain of his emotions and goals but trying to keep his family together anyway possible.

8. The Haitian - Not just a bodyguard who will follow orders willingly, he has a mind of his own, even if he doesn't express it.

9. Noah Bennet - Always grey but never indifferent of his goals, a company and a family man who'll never fail to protect.

10. Elle Bishop - She had an upbringing which swore her into the secrets of the company and took her into the mind of a killer.

10. Audrey Hanson

I can't believe someone else finally remembered Audrey. Except for HRG, probably the most interesting non-powered person in the whole series.

While I don't have a complete top ten list, I also want to give a shout out to Yaeko, since it's unlikely we're going to be seeing her again.
