Peter was holding his mother's hand multiple times, and while they haven't shown it, he can probably still fly.
Uhm - this has been evident since "Cold Wars", when Peter flew Matt Parkman to safety while still retaining flight.
Peter has long been able to choose what he absorbs and what he doesn't. There was only one instance when he absorbed a power by accident, and that was Tracy's on the plane.
