This thought just occurred to me.

I'm sure there's a good reason that Season Three is separated up into two sections, but I guess my question is more or less why is it like that?

I mean, Got Heroes was able to combine both topics under one section. Just wondering why 9th hasn't done it.

Because after the first episode of Volume Four aired, we got about a dozen "Why no section for Season Four" topics from people who didn't realize that Volume =/= season

So would it be possible now that Season 3 has ended to combine them? Or is it still to early and wait till Season four starts?

It's too soon to call. I rather like having the volumes separated. If the show survives the next one, we'll confront the "problem" of too many subforums for the Episode Discussions area.
