I didn't miss that at all. Matt's shock of seeing sylar holding matt jr makes it clear that he was unaware of the possible side effects. I don't recall sylar having any experience with mind control powers but he was easily able to mess with matt. With his experience with his powers matt should be able to regain control.

Yeah it was his dad. But his maury was also the one who trapped molly in a nightmare coma, tortured matt and nathan with their own nightmares while trying to kill each other in a small apartment. Matt's became strong enough to break free of maury, realize what was happening and give maury some of his own medicine. If matt didn't defeat his father, nathan and matt would have killed each other and molly would still be in a nightmare. Saving molly, not killing nathan/not being killed by nathan and reaching a new level in power seems like plenty to feel good about.
