Peter and Hiro can fight both Samuel and Sylar and defeat them both. Like this:
1) Peter copies Hiro's power and they both go back to Arthur Petrelli's time and place
2) Peter freezes time, then copies Arthur's power of removing powers. Hiro brings them back to the present near Samuel.
3) Peter removes Samuel's power. Samuel is now a normal human. Peter immedately copies (not removes) Hiro's power to avoid some sort of power madness. That power is gone.

5) Hiro brings them back, this time near Sylar. Peter removes Sylar's healing ability. Hiro freezes time and takes Peter somewhere.

7) Back to Sylar, Peter removes Sylar's intuitive aptitude power.
8) Repeat, through all of Sylar's known powers. If he exhibits any, repeat.
9) Haitian blanks his memory of Sylar, amps his Gabriel Gray, and done.
Alternatively, Step 3 can simply be Kill Samuel, and Step 5 can be Remove Sylar's healing ability and kill him. No need to do 6-9 then.
And finally, Peter copies Hiro's power, goes to himself, copies his original power and deals with it like a man.
You did way too many steps since Arthurs ability doesn't remove one ability at a time, it removes them all at once.
So all they needed to do was:
1) peter and hiro goes back to arthur and peter copy arthurs power.
2) peter and hiro travel to samuel, hiro freezes time, peter absorbs samuels ability making him powerless.
3) peter and hiro travels to where sylar is, hiro freezes time(or not depending on the situation sylar is in at that moment), peter absorbs all sylars abilities leaving him powerless and thats it.
End of story!
They can of course decide if they kill samuel and sylar after they made them powerless or not in the process so there is no need to jump back and forth nor do you need any extra steps.

After that however, peter will be as powerful as arthur was and able to drain everyone from their powers or just copy them to gain additional ones.
Good solution? Yes
Good storytelling? Nope
It will be too easy and the audience won't like it in the long run.
Except of course if they go this way in the final episodes of the season with peter having great control over himself with so many abilities since he can selectively absorb and not automatically like with the empathic mimicry.
